What does this PR do?

Updated code to resolve failing cli testcases
Also, added test:cli to run all testcases at once (as per a comment in PR-4075)

Detailed testing steps

  1. cd packages/cli
  2. Run the following test commands:
  •    bun run test:setup-commands → Runs vitest test/setup-commands.test.js
    
  •    bun run test:agent-commands → Runs vitest test/agent-commands.test.js
    
  •    bun run test:agent-customisations → Runs vitest test/agent-customisations.test.js
    
  •    bun run test:cli: -> Runs bun run test:setup-commands && bun run test:agent-commands && bun run test:agent-customisations
    
  1. Verify that all new CLI tests pass.
  2. Check test coverage to ensure sufficient coverage of CLI functionality.
